I have found out that the used SATA interface chip, the Marvell 88SA8040 have compatibility problems with some SATA 2.0 drives. Marvell recommend to set affected drives to SATA 1.0 only, typically with a jumper on the drive. I am considering updating the net5501 with a newer SATA 2.0 chip, also from Marvell.... It might be the issue Kenneth is having. Also, ensure that you have the latest comBIOS 1.33c, some older versions didn't enable the SATA chip.
