I'm still having problems installing mkapspec:

It also might be an idea to change the hide button into a close button when an error occured, because now i'm not able to close the graphical autopackage installer.

They are installed with the support code after you install your first
package. They end up in $PREFIX/share/autopackage/skeletons

In SVN, they are in the main module:
http://trac.autopackage.org/browser/main/trunk/share/skeletons

Yes, that is for automatic retrieval of missing dependencies.  See
http://www.autopackage.org/docs/devguide/ch06s07.html
